The complete formula, written in plain terms:

Net Profit = Gross Revenue - Cost of Goods Sold (COGS) - Payment Processing Fees - Shopify Subscription Fee - App Subscription Fees - Shipping and Fulfillment Costs - Advertising Spend - Returns and Chargebacks

Each of those line items is a variable with a specific rate or dollar amount you can pull from your Shopify dashboard, your ad accounts, and your fulfillment invoices. None of them are estimates. Run this against your actual monthly data, not a ballpark.


Shopify Platform Fees: What You Actually Pay Per Plan

Shopify's monthly subscription cost is the visible fee. The hidden cost is the transaction fee, which only disappears if you use Shopify Payments as your processor.

As of 2025, Shopify's three main plans carry these transaction fees for external payment gateways:

  • Basic ($39/month): 2.0% per transaction
  • Shopify ($105/month): 1.0% per transaction
  • Advanced ($399/month): 0.5% per transaction

If you use Shopify Payments, the transaction fee drops to zero. But Shopify Payments still charges credit card processing rates: 2.9% plus $0.30 per online transaction on the Basic plan, stepping down to 2.4% plus $0.30 on the Advanced plan.

This looks reasonable. Notice that Shopify's transaction fee alone consumed $170 of profit this seller did not account for when they priced their products. At the same revenue level, switching to Shopify Payments eliminates the $170 Shopify fee. The Stripe-equivalent rate on Shopify Payments Basic is 2.9% + $0.30, so the processing cost stays near the same. The $170/month stays in the business.


Worked Example 2: Growing Store on the Shopify Plan Weighing an Upgrade

A store doing $45,000/month in revenue uses the Shopify plan at $105/month with Shopify Payments. Processing costs at 2.6% + $0.30 on 380 orders run approximately $1,284/month.

Upgrading to the Advanced plan at $399/month drops the Shopify Payments rate to 2.4% + $0.30. On $45,000 in revenue across 380 orders, that rate produces approximately $1,194/month in processing costs.

The processing savings equal $1,284 - $1,194 = $90/month. The plan upgrade costs $399 - $105 = $294/month more. At this volume, the upgrade costs a net $204/month more than it saves. The break-even point sits at roughly $146,000/month in revenue where the 0.2% rate reduction saves enough to offset the higher plan cost.

App and Tool Costs Are a Real Line Item

The average active Shopify store uses 6 paid apps, according to Shopify's own ecosystem data. Monthly app costs typically range from $80 to $400 depending on store complexity.

A standard chargeback also triggers a dispute fee from your payment processor. Stripe charges $15 per disputed charge. Shopify Payments charges $15 per chargeback. Win or lose the dispute, that fee is often non-refundable.

At a 3% return rate on 380 orders averaging $118/order, a store processes roughly 11 returns/month. If each returned order costs $22 net in reverse logistics and processing, that adds $242/month in costs most sellers never enter into their profit model.


Advertising Spend Belongs in Profit, Not in a Separate Bucket

Net profit must include all paid traffic costs. Many Shopify sellers report gross margin excluding ad spend, then treat Meta or Google Ads as a separate business function. That is a reporting error.

Ad spend belongs in the net profit formula. A store with a 55% gross margin and a 35% advertising-to-revenue ratio produces a 20% gross profit before platform fees, apps, and fulfillment. After those, true net profit frequently drops to 10 to 18%.
